Jimer Fory put the visitors ahead at La Bombonera with a cool 76th-minute finish after Arley Rodriguez's through ball.
The hosts equalized in the last minute of normal time when Luis Advincula rifled a long-range effort into the top left corner.
Deportivo Pereira were reduced to 10 men in the first minute of stoppage time after Maicol Medina was shown a second yellow card for a bad challenge on Sebastian Villa.
